Refactor GFF to FASTA process

• Deal with compressed inputs (GFF/FASTA) (new module?)
• Use pyfaidx to convert chromosomes in the FASTA
• Extract protein sequences from GFF/FASTA
• Allow direct input of proteins in FASTA format
